Your chance to learn how to read virology articles
My jaunt to the circus began when asked for my opinion on a comment by on the sagehana substack claiming this paper showed that "coronavirus was first fully characterized outside of China when it arrived close to where I live [in Australia]â. I jumped at a chance to prove the no-virus people wrong but ended up at a 5-ring circus:
The known: By 12 March 2020, 140 cases of COVID-19 (the illness caused by SARS-CoV-2) had been confirmed in Australia; three patients had died. At the end of January, the sequence of the virus had been shared but no laboratory outside China had grown the virus or had access to live virus.
đProgram the reader: in the first sentence mention illness and death and âvirusâ 5 times, and that all of this is âknownâ.
đ˘Now I will prove to you it is NOT HARD to read a virology article. You may have to look up some words and web sites about companies and processes but if I can do it so can you!
A 58-year old patient had type 2 diabetes, ground glass lung opacities, and hepatic steatosis with liver function test abnormalities.
A thoracic computed tomography scan on admission day four identified extensive ground glass opacities with a peribronchovascular and peripheral distribution in the middle to upper zones of the lungs
PCR testing for SARSâCoVâ2 was performed on material from the patient.
đThis means the pcr primers based on the initial "Genome" made by computer software assembly (mainly based on Fan Wu and 2 other studies, i.e., hypothetical sequences) were used on mixed patient material. These primer sequences were not made from an isolated and purified virus particle. The mixed, patient's sample means there are innumerable bits of genetic material from the patient and any other organisms living in the patient.
đ˘Pearl #1: Outputs from computers are not biological objects no matter what anyone says!
PCR products underwent in house Sanger sequencing, which confirmed the presence of SARSâCoVâ2.
đThis means the PCR PRODUCTS underwent direct sequencing, not direct sequencing of an isolated virus. [A little circular âscienceâ?]
đIf you are confused why the âviral loadâ seems to be going up in the cell culture (âBox 4â in the paper), it is because this is a LOAD OF SHIT. Sorry for my bad words. This just means that whatever genetic material the PCR is amplifying is increasing. So when the cell culture breaks apart the cells release their contents and genetic material comes out. Also, inflammatory reactions to the dying cells can increase genetic material as more RNA is needed to make inflammatory proteins and enzymes and all this stuff can come out as cells break apart, exosomes with genetic material can be released and break up, etc. There are 8 ways from Sunday to trick you in these papers.
Material from the initial nasopharyngeal swab was used to inoculate a Vero/hSLAM cell lineâŚflasks were monitored for the development of viral cytopathic effect [cpe] and 140 ÎźL aliquots removed every 48 hours to assess virus burden by real time RTâPCR.
đThis means mixed material from the patient was the independent variable for cpe, not a confirmed virus.
For electron microscopy, supernatant from cell cultures grown in the presence of 4 Îźg/mL trypsin and clarified by centrifugation at 1000g for 3 min.
đA supernatant is still a mix of many materials from the Vero (monkey kidney) cells and the patient. Trypsin is known to cut out membranes leaving holes like when you walk on the snow and making particles look like they have spikes.
đ˘Pearl #2: MIXED groups of thugs do not allow you to identify the criminal!
We extracted RNA for whole genome sequencing of the viral isolate. Briefly, RNA was extracted from clarified cell culture supernatant and randomly amplified cDNA prepared by sequence...Sequencing was performed with a combination of Oxford Nanopore Technologies and Illumina shortâread sequencing. Phylogenetic analysis indicated that the genome sequence of our isolate (BetaCoV/Australia/VIC01/2020) exhibited greater than 99.99% sequence identity with other publicly available SARS-CoV-2 genomes
đâExtracting RNAâ means from the mix of millions of bits of RNA from many sources in the cell-culture supernatant, not from a virus as none was isolated. Sequencing mixed RNA doesnât tell us anything about a virus. âIllumina read sequencingâ is a software (app) alignment against a âreference genomeâ.
but what is the provenance of the reference? Did it come directly from a virus? Simply, I can just tell you that no prior corona virus has ever been isolated and thus never directly sequenced, so the talk about homology is well, just talk about computer libraries of never-found viruses. Sure the library exists on a silicon chip, you can even print it out. I can put Godzilla on a chip and print her out too.
đScroll down a little here to âHave any human corona viruses been isolated?â At the top of the file you can also see that the PCR primers are related to genetic material from a multitude of creatures (sequences can be referenced to a genetic library by doing something called a BLAST analysis).
đ˘Pearl #3: Data (not a thing), cannot be related to something never found before and no amount of sĂŠance of any kind will bring it to life. đĄnow you are the one who has been illuminatedđĄ
đFor a control (Box 3 in the paper). One group was called the âinfectedâ sample, the other the âuninfectedâ sample. The âinfected sample seems to have had visible cpe but not the âuninfectedâ sample. But at what stage did they confirm there was an infection? Ground-glass opacities can have many causes.
-this all assumes both groupsâ cell cultures were treated with the same conditions and additives besides the patient sample-Cell culture methods here.

đ˘Pearl #4: The word âinfectionâ doesnât mean there is a germ without proof, and mixed samples canât test for much of anything in a cell culture.
Now that you know how to read virology papers you can write them next time so I can go sip Pina Coladas at the pool and read your posts in 5-min instead of the 3-hrs it takes to write these. Give me the good life guys!
